HylaFAX logs all calls. So if the sender is somehow under the impression that you got a fax, and you don't think that you did, then you should have a call log to turn to. I've never known a situation where HylaFAX *did* answer a call where a log was not written.
Can a system crash cause the log to not be written?
Well, I guess that depends on the type of crash.

Hylafax answers, receives, sends ack, system crash (maybe hardware related) log file is not written? Is the log buffered till the transmission is complete then it is written?
