Can't find either of these anywhere. That remote system will be
using the default settings.
According to the man page the default for "PageChop" is "last", which
means only the last page will be chopped. To make Hylafax chop other
pages you would have to set it to "all".
Don't know if the default changed

My custom cover pages always have:
%%PageBoundingBox: 27 648 268 808
On a4 paper this is a rectangle in the upper left corner with height
69mm and width 95mm
The current cover.templ in /etc/hylafax has:
%%BoundingBox: 21 3 588 788
On A4 paper this is a rectangle in the lower left corner with height
278mm and width 207mm (nearly paper width).
The values are the same in my default cover page template. (from
official Debian package) This has black lines not far from the bottom
of the page. So there will not be any whitespace to chop off.
Maybe it would be an interesting idea to try and modify the
/etc/hylafax/faxmail.ps file. It looks real simple.

Does this sound feasible to you?
I just tried the faxmail program and found out that this file will be
inserted at the end of the Prolog before an "end" statement which
belongs to a
/$printdict 50 dict def $printdict begin
Maybe you could insert some code to redefine the "showpage" statement
that it writes your logo/header on top of the page before printing the
page.
To make some space for your stuff you should reduce the page size or
change the top margin in faxmail.conf.
(I just tried to do this but changing the top or bottom margin did not
work for me, I only managed to change the left and right margin. Maybe
I did something wrong.)
But I think you can only write some static contents in your header. I
don't see a possibility to get variables like receiver's fax number etc.
