(Don't know what you mean with "*.for's".)
Of course copying the files does not change the file format.
If you want to convert the files to PDF, look into faxrcvd how the 
conversion is done when you ask it to send the received documents by 
e-mail in PDF format. You can probably re-use the code.

If necessary you can modify the faxrcvd script, but keep in mind that an 
update of HylaFAX might overwrite your changes.
