I found that I have no such FaxModify file in /var/spool/hylafax/etc folder, if I added this file to my Hylafax, does all other settings affected.

Right now the best suggestion is to add this to your
/var/spool/hylafax/etc/FaxModify:

FIXEDWIDTH=-dPDFFitPage

There really isn't any way currently to reliably examine every page of a
document and rotate as desired.
