Some distributions are required to put all configuration files in the /etc tree for some reason. So the package maintainers for those distros will make symlinks or hardlinks or some kind of sync-ing thing.

If you're using HylaFAX proper (tarball install, I guess) you won't have /etc/hylafax and should use /var/spool/hylafax/etc.

If you're not using HylaFAX proper then I don't know... that would depend upon how the package maintainer you're using packaged it.
