In order to convert modulated audio (WAV) into a data stream you need a demodulator or a DSP that supports V.21, V.17, V.29, and V.27ter. In order to reproduce the page image data properly (including not duplicating pages with retransmits) you'd need to have a mechanism to feed the audio data into your DSP and then also feed the fax protocol into an interpreter of sorts.

There is no way to do this with HylaFAX currently, although it would be possible to use HylaFAX code to accomplish this with a fair amount of work involved.

IAXmodem is a soft-modem that uses the spandsp DSP library and does provide a record+playback feature in order to reproduce fax sessions for debugging, however, it's not really geared towards what you are needing.
